I would suggest reducing the amount of links on the home page. It can be difficult to find anything when you have so many links on a single page. The links are also very close together, which adds to the problem. If you keep the page the way it is, you should try adding a little bit of vertical space between the links.

We are trying to do that now - add more pages and reduce the compactness.  

That will also help each page load faster.

Interesting idea for a website.  Nice use of CoolText to make your header--that's a great resource for us budding code writers.  

Since you are doing those by state, how about listing all of the states first, then linking each state to a page where people can click on the city/paper.  Just an idea.  Or better yet, how about a picture of the US, with each state being clickable to get to the city/paper page.  Of course, people who don't know their own geography might have a tough time with it....
If you can't design an attractive, standards-compliant website using nothing more than Notepad and a decent graphics editor, you need to rethink your approach to web design.
